Article on Chipotle food poisoning
Here is a good one.

That's a reasonable thought. I think their menus are similar. I think Chipolte's food safety issues are behind them, but I could avoid them just for letting it happen in the first place. I actually think any time a person eats fast foods there's more food safety risk than cooking at home. Not eating chicken or beef takes a little risk away but lettuce seems to be a common culprit.
Chipotle just agreed to pay $25 million for a norovirus outbreak they mishandled in Seattle. This is the largest fine ever in a food poisoning case.
While I don't go that often, we love Chipotle. I order the exact same thing as you do - except not the hot salsa. I too think their food issues are behind them.
They make the very best guacamole.
Chipotle has continued to have issues in 2021. In Denver:

For years before my husband met me, he went to Taco Bell every Thursday. After we met/married, we continued on that tradition for a few years. Then we decided that we'd only go out for dinner once a week and I told him there was no way Taco Bell was going to be my one "no cooking" dinner. Now we get it about once a month and that is good enough for me as I was never really a fan. Lucky for me, a Taco Bell/KFC was built by us so I get KFC while my husband gets Taco Bell still. I have had Chipotle twice. Hated what I got the first time and what I got the second time was just ok. Could live my life just fine never having it again.
